Does it matter if rank and file military support Trump or not? Until Jan 20th, he's the CIC, and they'll follow orders whether they like them or not, or like who is giving them. So long as it is not clearly illegal.

More details about the transition issues with DOD and OMB. OMB political leadership clearly stating they will be working to further Trump's agenda until the end of his administration. For example, Biden requested they desist with the wall and they said forget it. Changes were made at that agency to empower the appointees, so somehow this does not surprise me, and I guess legally they have the right to move forward this agenda until Jan 20:

My guess is something similar is happening with the recently installed loyalists at the Pentagon. The technocrats still in place at the ASD/DASD level are moving along with the transition but I bet some of the loyalists are delaying/not fully cooperating etc. The article only says it has to do with "military operations," which could mean almost anything.
