This is correct. Lyanna was promised to Robert, but Rhaegar was smitten with her. The rumor is that Rhaegar kidnapped her and kept her in the Tower of Joy (where Ned found her), but there are signs that point to a consensual relationship. In any case, it's only been theory that R+L=J for years, and it was satisfying to see that confirmed last night. |

The Targaryens have the coloring they do through years of in-breeding, so going outside of the bloodline can produce unpredictable results.

You fell prey to Robert's version of events ( which is really all we get in season 1). There are clearer signs in the book and a few in the show to suggest Robert's version isn't accurate and more about his ego and justification for war than about reality. |
