I don't think there is anything wrong with what you said. However, I am someone who tends to say whatever pops into my head. I am slowly (at 48) learning to curb this impulse. What I have learned (finally) is that "whatever pops into my head" also pops into everyone else's head. A lot of those kinds of comments become really annoying to people just because they hear it over and over. I remember telling a good friend that I thought her husband was the smartest person I'd ever come across. He truly is. I still think he's super smart, and nice to boot. But it turned out she was just sick of people telling her how smart her husband is. I don't know if it's because it made her feel "less than", like "wow, how'd you end up with someone so smart?" or what. But sometimes things are just annoying because you've heard them a million times before.

No, there's nothing wrong with what you said, OP. Maybe she's PMSing and took it the wrong way. But in and of itself there's nothing wrong with your compliment.

People have said that to me. I smile and say "Thank you; he's as smart as he is pretty," and then the other person and I always laugh.

I said this once to a mother in my daughter's preschool class at some event. She responded, "Why is everyone saying that?"

He was a 9, I'd say. She wasn't.
