The "pine tree" flag - a symbol of the Christian nationalist movement - flew over his beach house for WEEKS. It's even on the Google Maps picture. And he has 3 flagpoles outside his house, where the "Appeal to Heaven" flag occupied the tallest one. A Supreme Court Justice chose to fly it instead of the actual flag of the country he serves.

Which is more disrespectful to our flag - flying it upside down or not flying it all?

Yes, the omission of the US flag at the Alito summer house is probably not an accident. The US flag, when flown with multiple flags on a pole or a triangle as in the case of Alito, must be displayed at the highest point. If he flew the flag upside after the 2020 election, he certainly wasn't going to right side it here as he would not be able to wave his Christian nationalist flag at the highest point.
