I wonder if it has something to do with Peabody and Watkins both being your IB elementary schools--are they considering you within 0.5 miles of Watkins and therefore ineligible for proximity? Only MSDC could tell you. They're pretty responsive.

However, we must have been 50 to 100 feet walking distance over the half mile the way that their computer system measured. I think I also was told on the phone that they measured front door of your house to front door of the school which may add distance.

It is not the actual walking distance.
You don’t have the preference.

Proximity didn't show up for me either and I have about the same distance stats as you for the two schools. We're IB for Garrison (.7) but Marie Reed (.4) is closer. Nothing noted for Marie Reed on my application, only that we're IB for Garrison.

We are inbound for the Cluster and, when my child was in K, got accepted into Brent due to proximity preference. (We are .7 miles from Peabody and just under .5 from Brent.). However, the house two doors down from us has proximity for Tyler, not Brent.

(FWI, we went to a different school, instead.)
