We stayed at Lincoln Harbor in Hoboken. The Sheraton has a Greta deal where we could park our car and the kids loved taking the ferry and free circulator buses on the Manhattan side.

Have not been for spring break but DH is from NY and we have stayed in the city with kids.
We have gotten great deals on hotels in Times Square area. Yes, the rooms are small but we have spent so much time out and about it hasn't mattered.
If you're going in March/April I agree that weather will be iffy, but we have gone in November and December and have had decent enough weather to visit parks along Riverside Drive and walk through Central Park.
My kids have been similar ages when we've gone and we've done Central Park, Statue of Liberty, a couple of art galleries, Museum of Natural History. Have not done MOMA or the Met but have considered both. I was surprised how much there was to do around Battery Park when we went last year--we rode the sea glass carousel and ate dinner near there.

We stayed in a 2 bedroom suite at Hotel at Times Square one spring break--included breakfast too.
That was in April and it was cold. I wanted to go walk around Central Park and go to the zoo, but it was quite windy and we bagged it.

Where did you stay? What did you do?
DH and I are from NY / NJ and lived there before moving to the DC area 5 years ago. We have 3 kids - 8, 6 and 3 when we go. Statue of Liberty, Central Park zoo (if open, need to check) are on my list. I want to see Aladdin but we can't bring the 3 y/o so not sure if we will go.

I'm thinking about booking a hotel soon. I want to get two rooms, and it's not a money is no object situation so not sure where I want to stay. Some hotels in NYC are too small or too noisy. We will have a car and will possibly visit friends / family in NJ, Brooklyn, LI. I considered staying in Jersey city but I feel Manhattan will be more vacation-y and have more activities we want to do.
