A friend of mine teaches at Wakefield in Arlington and used to teach at Jefferson. he says middle schools are rough everywhere - it's a rough time for kids, and there's a lot of acting out. Elementary kids are tamer and a lot of kids settle down once they get to high school, but middle school is high drama no matter where you are. We're in the boundary for Luther Jackson middle school in Fairfax, and it has a similar reputation - kind of rough. I'm torn on this, but it does feed into Oakton, which is one of the 3 or 4 best high schools in Fairfax, so I assume that Jackson doesn't screw the kids up completely.
Do you guys like the house? is it a good commute for you? A neighborhood in which you can feel comfortable? Are you guys ok with the high school Jefferson feeds into? If you think you could be happy there long-term, a couple years at a mediocre junior high - if it truly is that - shouldn't necessarily be a deal-breaker.
Maybe you could look in the Kenmore middle school boundary and see if you like it better? You could try for the school/schools that feed into Yorktown (northwest arlington), but you definitely pay a high premium on housing in that boundary.
