The children's area of the native American museum has some really cool interactive activities for school age kids. Usually abandoned.

The Postal Museum and the Building Museum in DC are both great for kids.
There's a childrens museum in National Harbor that's OK. Along the lines of Port Discovery in Baltimore, but not as big. College Park Aviation Museum is super fun. Goddard Space Flight Center also has a museum - it's small, definitely not a whole day event, but you could combine the College Park museum and Goddard. |

this place is great - definitely worth a visit! But it is outside and lots of walking around so something to keep in mind when it's cold. |
I took my tween and she didn't really like it. I wouldn't take younger kids and expect the visit to last very long. it's a small museum overall and the gift shop and restaurant end up taking a good bit of space. |

+1000 But . . . only if your kids are old enough and willing to follow "look but don't touch" and otherwise stay calm and behaved in a crowded, stimulating space. It's a crazy cool museum, but not for young kids. |
The above comment was re the Visionary Art museum. The Maryland Science Center is FANTASTIC for all ages. We've been to a lot of science museums in other cities -- the Baltimore version is our favorite by far. |

I also like the College Park Aviation Museum and the Goddard Visitor Center.
