The train exhibit at the Botanical Gardens is very good. I spend an hour there with my 3 year old son.

Other suggestions:

The kids room at the National Building Museum

Not sure if it is open, but the Family Room play place in the Capitol Hill neighborhood

Creativity in the Georgetown Mall

Whales/Tahora exhibit at National Geographic. It's in the Explorer's Hall and it's free. There is a crawl-through model of blue whale's heart, several videos, including Maori whale-riding and whale legends, a sound chamber to hear whale vocalizations, whale skeletons, etc.
