BabyWise is dangerous and babies have died from it. It has been dismissed by every childhood expert and pediatric association.
I would most definitely show my employers all recent findings and research on BabyWise and then quit if they still insisted on practicing it.

BabyWise is child abuse. PERIOD. Only goofy, born-again Christians still use it.
To OP, if you accompany your MB to the pediatrician, bring up BabyWise to the doctor in front of MB. If take your charge to the pediatrician alone, then mention it to the doc and ask if he/she could talk to your employer.
