The flu shot does temporarily weeken your immune system. Which is why some people do get sick right after. The people most benefited from the flu shot are young children and seniors. The flu shot has a very small impact on healthy adults, and while it probably won't make you sick it does increase susceptibility to viruses for a week or two while your body "fights" off the shot and builds antibodies. These are facts, you may look them up. However as a future pharmacist you should really be aware of both sides, there are always two sides.

Let me preface this by stating that I'm a firm believer in vaccinations.

That being said, some people do have severe and unusual reactions to them. My niece almost died from a (verified by a team of doctors) reaction to the DTaP vaccine. Due to the severity of her reaction, she will never receive another DTaP, so she did not receive the full series. After that experience my brother and sister in law with her team of specialists have had to weigh the risks and benefits of each vaccination for her. At this point, they choose to skip the flu vaccine because it's not worth the risk.

My point is that there are complex situations with vaccinations and not everyone who doesn't vaccinate is uneducated or stupid.

Being in childcare means that you have to protect the wellbeing of the child. If she does not want to get a flu shot then suggest the nasal spray. If she doesn't fear getting your child sick then she may need to reconsider her profession. Good luck!

So fire her. Vax or no flu vax it's clear you don't respect her.
You can spend the rest of your pregnancy and maternity leave finding a nanny for your baby and other kids.
