Um, I would absolutely NOT file as an independent contractor. File your taxes just as your normally would. Indicate your employer, and the total of the wages they paid you. There should be a place to indicate that you do not have a W2. There may be a special form to fill out, I'm not sure. Call the IRS and they should be able to point you in the right direction.
Calculate your taxes. Submit with any payment due. Done.
The IRS will take care of collecting the unpaid taxes from your employer.
Seriously, OP, don't let them screw you over like this. They agreed to withhold taxes, and it is their responsibility to do so.

Nannies are NOT IC's and she's 1099'ing you to get out of paying her share of taxes. You will pay ALOT more if you pretend you're an Independent Contractor. Nannies are supposed to receive a W2. You're a household employee. You don't set your own rules, you work for THEM so therefore they are the Bosses. Don't let them screw you over by making you out to be a IC.
