Making gross changes to an agreement without a discussion is also bad professional form. OP, is this a reference you want to preserve? That would be my deciding factor. If I wasn't there long enough to have established a reference, or don't think they'd be a good one, I'd say eff it and move on, but if you've been there for a good amount of time, and you think you can salvage the reference, I'd do my best to leave on good terms knowing the whole time that I'm the bigger better person.
