We have an accountant who handles the payroll, but I've noticed that the nanny's federal income taxes are never deducted from my bank account. The accountant says this happens at the end of the year with federal taxes. Is this with my federal taxes, and do I have to take care of it? Or is it something I can expect the nanny payroll service to handle? I felt too silly to ask.

If your payroll company is not holding the deductions, then I would assume that you will pay. State withholding usually has to be paid quarterly to avoid penalties, though -- are you doing that?
You fill out a form on your income taxes and pay the FICA and Federal Withholding as part of your own return. If you were due a refund, it will be deducted from the refund and any amount over that will be charged. |
OP See the question how do Nanny Taxes effect my personal tax return:

I pay those items quarterly to the payroll service. |
