So Trump hadn't noticed the passports were gone, but grabbed the opportunity to try to make a case for FBI overreach.
Doesn't matter - if the FBI typically takes things they shouldn't there's a problem with the FBI.
If they took something they shouldn't? Yes, there is a problem.
But the warrant was for, among other things, classified papers and the containers they were stored in.

The FBI did exactly what they were supposed to do. They had teams search through all the items they gathered under the warrant, and quickly returned anything like passports that they did not need. Probably the passports were in this box:
