I think she could have been having an elaborate fantasy in part 1 but the fantasy had to have been happening concurrently with the reality of part 2, because otherwise how did she know about him killing the Afghan boy in advance like that.
That's what I think--the dual reality will turn out to be a psychotic break that Allison had before she committed suicide. I'm trying to remember how Ben acted when Noah and Cole confronted him. He didn't seem especially guilty that I recall, and he did seem like kind of a nice (ish) guy. I guess the tale will be told when we see it from Ben's perspective.
