My own gut says that JonBenet received the blow to her skull in the kitchen (I don't know why I think that but the pineapple just seems too important, so something happened there that Patsy did not want to remember). Patsy carried a badly injured JonBenet upstairs, tucked her into bed. At some point Patsy realized how badly JonBenet was hurt....and that was when the cover up started and Patsy went a little insane for a while. Creepy as hell.

you're forgetting how many people were crawling all over the crime scene and contaminating it. People were coming and going and the police were completely inept at collecting evidence, let alone keeping the crime scene secure. Intruder could have walked right out the front door with all the people milling about.
