I'd look at the Van Ness/Forest Hills area for sure. You can take the Red Line to Dupont easily (which is what I do and it's a 9-minute ride) or hop on the L1 or L2 bus if you live further up Conn Ave. If you like the area and want to stay, the schools are also great.
I did a quick search and here's a 3-bedroom option for $2900, although there are a ton of other apartment buildings in that area:

I kind of doubt you could find a 3BR TH within walking distance of any of the named Orange line stations.
