I have had the same questions. If they thought Ryan was still a threat even after being shot/ blinded, why did they take the time for her to go to the safe get the code to open the safe, retrieve the gun and shoot it instead of him just shooting again. It just doesn’t make sense.
I'm starting to think that Banfield set this up for Magalhes to carry out on her own, but on the morning of she chickened out and that's why you have this string of events that don't make sense.

I think this poster is onto something. The AP was supposed to do it. She chickened out. Is it possible the first shot was from her and it somewhat missed? Would BB have missed at such close range? Bet he shot second. And that explains the asking her to get the gun and shoot problem. Never happened. But they had to explain how a gun got in her hand.
He could say the crazy AP was jealous and wanted his wife dead. And that anything she says can’t be trusted. Being from another country and obsessed with him etc.
One question. The groaning was from the second 911 call not first correct? Someone above suggested first but I think that is wrong.
That's my theory - that Banfield set this up for Magalhes to do it alone but Magalhes chickened out. Then they panicked and had Magalhes get her gun as planned and fire a shot, but didn't think through how that was going to look upon investigation. Because a story of a hero au pair killing an intruder with a gun she kept securely locked up until needed is a great narrative and all the pieces click.
