The same sound might or might not bother me. for example, Joseph Francis runs together but I like Eric Christopher quite a bit.

I wouldn't worry quite as much about it for a middle name, but I would take it into consideration. Our first's name doesn't quite roll off the tongue (similar to Sophia Elizabeth) but we did it anyway because we wanted to use a middle name for a special family member.
