Life is not fair.
It's OK to smoke crack and have wild drunken parties when you work for the Government, but having a foreign passport you can't.

Yes you can. You will have to surrender your other passport and not use it or you will lose your clearance. I did that and it didn't take that much longer to get cleared (6 months). This was 10 years ago however.
