See if there is a Marriott not in Isla Verde. PR is very easy to drive around and the areas in the south and west were lovely.

San Juan, but do a trip to Vieques for a few days.

I've been to both as well. In San Juan, we went to Old San Juan and the rainforest; I've been to Aruba twice and never bothered to leave the beach (nothing else there was of interest to me). I think it depends on how active you want to be on your vacation. With a 2 and 6 year old, I might just stick to Aruba. The kids won't exactly be bored from a few days of beach/pool, plus one of those Marriott complexes in Aruba has a pretty sweet pool if I am remembering correctly. While I might be willing to get out and see things in PR with a 6 year old, I wouldn't want to with a 2 year old.

San Juan. There is not much to do in Aruba besides the beach.

Aruba! Been twice, without kids, but plan to go with DD as soon as she's a bit older. There were tons of families there with kids, many with kids under 5. There's not a ton to do, but it's a beach! Do beach stuff. There is a turtle museum and a couple historical sites. And I've stayed at the Marriott there and it's very nice. You won't be disappointed.

Isla Verde.... You may as well check in at a hotel in the South Bronx and pretend there is a beach there....
