I had that extra check in Boston last year. No real explanation for it. I’ve been on many flights since then and it hasn’t happened again.

Third one- passport check by the airline as is standard for international flights- required by law to ensure they aren't sending someone with some passport validity issue who would need to be turned back on arrival.

Actually not. This ensures the people who get on the plane are actually the people supposed to be getting on the plane.
It's sometimes done as a secondary security screen.
+1 Especially with some the crazies who have been acting out on flights and disturbing fellow passengers with their antics.
Not quite sure how a 2nd ID check would prevent that, but they fail on 80% of the "red team" tests, so yeah this is security theater.

I've seen bomb testing checkpoints at the gate too. Depends on what countries are boarding or flights originating from.
