Agree on Tenement Museum. And I suggest Broadway instead of museums.
At any large world-class museum, it all depends on your kids' personal interests which you know best. Look at special exhibits at all the major museums to see if there's anything that connects.
MOMA had evening hours and a really good cafeteria. That can help with fitting it in to a busy trip.
