In spring, I had a reservation that I ended up not using for a Mimaru Asakusa in Tokyo for 6 nights - it was $2300 all in with tax for those nights. I'd booked it without shopping around at all, as I needed it as a back up plan (I hoped to stay with a friend and did). I'm sure I could've done much better. I checked, and now it's double that for a random 6 nights around Xmas at a Tokyo Mimaru.
You may want to see if you can find a hotel very close to a train station, even if it's outside of the city center. Tokyo is so massive that you're going to be traveling no matter what. Perhaps you can find a charming neighborhood to enjoy - and a lower nightly rate.

We had the experience where our 5 year old was free - but that meant he had no separate bedding. There was a large sofa that was designed to be a bed, but we unexpectedly had to pay extra for him. Big brother's bedding for the sofa was included.
