Farther south than sunset park there really isnt much unless you’re ok with pretty crummy motels in Coney Island area.

If you do go to Williamsburg/greenpoint, be sure to visit this gelato place I love:
I'm the PP who suggested Franklin Guesthouse (same owner as Box House and 1 other). It's a very small hotel with the rooms close together. You could bring a baby monitor/Nest camera if the rooms don't connect.
1Hotel has suites and a connecting room option, but they are very expensive. You can join their rewards program and get a somewhat lower rate.
But perhaps you might have better luck with Airbnb in Park Slope or Windsor Terrace.
Also look at Bond Townhouse in Boerum Hill/Cobble Hill.
I think these suggestions are among the most family-friendly options.
The hotels in downtown Brooklyn are in a somewhat more urban setting, and the Williamsburg hotels target a non-family demographic in general, so these may or may not work for your preferences. Lastly, I personally would not stay in Manhattan if you are mainly going to visit Brooklyn, especially Dyker Heights and Bay Ridge.
