We didn't like it when we first moved in because the kids were little (5 and under) and we actually considered a renovation to make the guest room on the second floor into a master, but ended up not doing it. Now that they are older (elementary school) we really like the privacy and separation. One of us would sleep in the guest room when a kid was sick when they were little and frankly, we could have just used that room as the master for a couple years. In short, this is a short term problem and you should think of short term solutions.
This is our setup too and I also really like it. We moved in when the kids were six and eight, so we didn't have the baby and toddler years here. But for elementary age kids, I think they actually enjoy having their own "kid floor" all to themselves.
