1. JonBenet was up going to the bathroom, getting a snack, drink, whatever and John thought someone was breaking in. He grabs the flashlight, hits her over the head and realizes what he did. Him and Patsy cover it up.
2. Burke resents JonBenet for her relationship with her parents (Since Patsy was in pageants I'm assuming she had a special bond with JonBenet). He goes into her room with the flashlight, hits her over the head (not to kill her, maybe just to hurt her head so she can't do the next pageant), drops the flashlight and runs out. Parents hear the large sound, run to investigate, and start the cover up.
After hearing everything the past two days I think #1 is more likely. I don't think JonBenet was killed on purpose, I think it was an accident and they didn't want the stigma associated with it so they covered it up. It was never brought to trial because of the Ramsey's influence and without examining the evidence with modern tech we will never know (unless one of the two guys confesses or rats the other out).
Even in the dark he would not mistake someone who is 4feet tall as an intruder. It is far more likely Burke swiped her with the flashlight he had next to him at the table while he was eating pineapple. It's possible he dragged her downstairs to the train room (he seems to lack the emotion necessary to understand his actions were very serious)and then realized she was not moving thus poking her with the metal rod but blood at that point had stopped flowing as the examiner on cBS stated. In his typical aloof fashion he headed back to bed only for Patsy to come down to get the suitcase and find her (or John). That explains the "what did you find?"That he asks on the phone. They didn't wake him because they didn't want to know the details.Patsy and or John realized who had hurt her and from there staged the scene. They knew he brought that flashlight down so they wiped it clean including the batteries. Patsy's paint supplies were nearby and from there the night went on. For some reason though they decided to call 9-11 versus risk taking the body with them on the trip that morning. I'm thinking t would've been too hard to find a place to place her or they couldn't bear to leave her outside somewhere. John's urgency to fly was to get Burke as far away from the house as possible. They truly loved those kids. Kids make mistakes and I am betting they didn't find her until 45 minutes - an hour or so after Burke hit her. That is why 9-11 wasn't called right away.
Yes, that would explain the timeline. Makes a lot of sense.

I also have trouble getting over college educated parents risking their entire life on a weird 10-year-old boy keeping his mouth shut about everything. I wouldn't trust an 18-year-old to keep quiet.
So here's what I'm thinking:
If they truly found her an hour or two after Burke had hit her it would look very suspicious to try to explain away. What could they have said? "We just found our daughter and she's been killed she's not breathing or moving...I think our son accidently killed her." everyone would think it was them vs. let's hide all of the evidence and give it our best shot to protect our son. Middle of the night and they likely were not sure what happened, I still think they chose not to ask questions. That way they truly would not know what happened to her and could pass the lie detector tests.

His whole smearing fecal matter on things - the kid had emotional problems and I get his mom had cancer - but he wasn't getting the help he needed. He needed to be in therapy, also think he was on the spectrum. Lots of challenges. But think he did it not meaning to kill her and parents covered it up.
Hearbreaking story - I feel so bad for the parents. I don't agree at all with what they did but feel awful for them.
Burke did receive therapy to deal with everything that he and his family went through. He is now a grown man, a college graduate, he has a career and he is in a steady relationship with a nice young woman. I suppose that's about as good of an outcome as anyone could hope for.
Sadly what you say isn't true. Burke is a recluse who works from home in IT. He is incredibly social awkward and it's apparent he came forward because he was tipped off of the CBS show that would conclude that he killed his sister. Having a steady relationship means nothing - I can think of a dozen serial killers or murderers who end up getting married in jail.
An almost 10 year old boy wiping feces everywhere is not normal and is actually a sign of deep emotional problems. It was clear from the videos that Burke had not processed (or was not capable of) processing his sister's death. Very, very sad. And not what I would describe as a good outcome.

When he showed up outside the Today show trying to get on tv, Al at first dismissed him but then McReynolds kept rambling on about being the Santa from Boulder so they had Katie Couric come out and talk to him. What is really creepy about this is Patsy had written in her Christmas letter/card earlier in December that she had recently been to NYC and stood outside at the Today show and had even gotten on tv for a few seconds. McReynolds was the only person after the murder to exhibit this strange behavior.
