You're fine. The overhead gantry will scan your EZpass or take a picture of your plate. If they don't register an EZpass, the system looks up your plate and (if you have an EZpass) will simply charge your EZ pass. If you don't, you can pay online or they send a bill. You save a bit of money with the EZpass.
I will admit that deciphering the rates for the various options was too confusing for me.
