Can you move the opening/ladder of the bunk to the other side?

Our bunk bed setup has a small portion of the ceiling fan that overlaps the bunk bed where DS's feet would be and moved the ladder from the left side to the right side.

Would something like this work for you? It's small and the blades are "inside."
My son has one in his room. His room is pretty small (maybe 10 x 10) but this is enough to help with the air circulation, especially on on high. It's not silent, it makes about the same amount of noise as a regular fan.

A fan could sit on a desk or dresser as well. The small Vornados move a lot of air.

+1, replace the ceiling fan with a light fixture and get a standing fan. Moving a ceiling fan is a pain. It will require someone cut the drywall and install a new fan box (a fan box is not like a light box - it has to be secured to the joist). It’s not worth it since I’m the future you won’t want an off center fan/light anyway.

Not a clip on. Do a standing and rotating fan. If you can swing it the Dyson hot/cool one is great. I have one in both kids rooms since I got them at Costco a couple years back. Really cool down a room and double as mike white noise. Mine has a heating function which is great in winter.

We got a bunk bed for DS but it will require the removal of his ceiling fan. The blades rotate over a portion of the top bunk (this is the case no matter where the bed is placed in the room). We want to install another fan - his room gets warm, but could use some help brainstorming an appropriate solution.

Do we get a tiny ceiling fan and install it off center so that the blades are far from the top bunk? Or, do we use a wall mounted fan instead? DH thinks a tiny fan that clips onto the bed rail is the way to go but I don’t think that’s going to provide enough air circulation.
