Luquillo beach. Take a tour of El Yuque (we used Louie's tours http://louieviptours.com/index.html) you can add a trip to Luqillo to the tour beach to the tour, they will pick you and drop you off. I wouldn't go to El Yunque without a a guide.
If you plan to drive do go to Camuy Caves and Arecibo observatory.

Will you have a car? I suggest renting one and exploring. There are a lot of beautiful beaches within an hour or two of San Juan.

This link (http://travel.usnews.com/Puerto_Rico/Things_To_Do/) has most of the things we did while we were in Puerto Rico - mostly San Juan but some required driving outside the city. The three items that were not list is Paseo de la Princesa, Cueva Ventana (which we enjoyed) and Arecibo Observatory (which we were so disappointed to miss due to renovation).
