It depends on the DC government agency. Some are pretty 21st century, like the Office of Planning, and other agencies like Marion Barry is still the mayor for life, stuck in a decades-long time warp.

much too broad to make any generalizations. What specific part of the DC government are you looking at? What sort of non-profit are we talking here (small? Large? newly established?) and what is their focus?
I've worked for both DC government and many non-profits, and they're all dysfunctional in their own unique ways.

What DC agency? And what's the nonprofit like? Generally speaking, DC government offers better benefits and pay and more stability, but moves more slowly.
