Try to stay in SF if possible, second pick would be across the GGB in Marin County, very easy to get into the city for the day plus it would be cheaper for a room. Also closer to a lot of places to see such as Muir Beach, Mt. Tam, Sausalito, Pt. Reyes National Seashore and of course Napa/Sonoma.
Pacifica IS close to SFO. And there's no reason to waste the money staying in SF when you can stay in San Bruno (or elsewhere, but not Marin which is super expensive) and just BART into the city in 25 minutes.
There's nothing wrong with Pacifica, it's just not a normal vacation area for Bay Area visitors. More of a coastal bedroom community. As for Marin lodging prices, it's lower then SF by a mile plus almost no crime and a ton less homeless. The OP isn't buying a house, just visiting.
Who in there right mind wouldn't stay in either Marin, Sonoma or Napa if SF wasn't in there price range?
