how much time can you take off, op? if we are talking a full week, i'd do a staycation - 5 yr olds don't see a difference between the national zoo and going to philly to that zoo 
i'd plan an activity a day - ideas-- indoor pool, movies, monster mini golf, zoo, smithsonian museums, great falls. You will have a little more wiggle room with your cash by not paying for a hotel and road trip gas, so you can treat to things like an ice cream, a stuffed animal at the zoo gift shop. have fun - we have had some great staycations - we always shake it up, breakfast for dinner, faux camping in the living room, breakfast in bed, etc.

Dutch Wonderland + Strasburg train (if that's an interest) + Hershey choc tour (kids went on it 3x, then pigged out on the samples and store). Topped it off with Turkey Hill ice cream tour which was fun 1x.

There's a run little indoor waterpark (tot slides, big slide, lazy river) at Cub Run Rec Center if you want closer in

OP, I love the Baltimore idea. Stay at the Fairfield Inn & Suites - Baltimore Inner Harbor and you'll be right across the street from Port Discovery, so you can just walk there.
We stayed there this past January and paid about $120 for one night. The hotel is green/eco-friendly, and it's fairly new. The rooms are small, but cozy and super clean b/c of the hotel's newness. You can save a bit on breakfast too because it comes with your room fee. Breakfast = fruit, bagels, yogurt, muffins, cereal, milk, juice.
Have fun!

You can allow yourself to be suckered into a timeshare if you can put up with a 2 hr sales pitch...the tradeoff being Uber cheap lodging/gift cards.
Massanutten has on going timeshares with the "prize" being the water park, but the resort is actually really nice alone.
Quick and easy drive too.
Also, a children's museum in downtown Harrisonburg.

Stay at Holiday Inn Express Penn's Landing ($119 + tax = $137 -- altho that's a non-refundable rate, so ymmv). Includes breakfast, no pool, though
day 1: please touch museum: $17 pp = $34
day 2: franklin institute: ($19.95 + $15.95 = $35.95)
That leaves you with $93 for gas/food/incidentals.

I like this idea, but I'd go on Priceline and get a nicer hotel for less, maybe one with a pool. But only if your kid really likes to stay in hotels and would get a kick out of it. If not I'd drive back home.
