Cut the trunk, then dot (and I mean literally) with a drop of root kill. Don't spray. Just make are a few drops are on the offending stump so you don't kill anything else.

Cut them down again, and try to get the roots out with a shovel. Or Cut them and use a foam paintbrush dipped in Roundup on the cuts. If you don't get the Roundup on the plants you want to keep, they'll be ok.

Roundup only works in green leaves. One would have to use a stump poison. Drill holes in the stump and fill with the poison.

I'm not sure if I can dig them out, because they are literally inside of my bushes, meaning that their roots may be intertwined with the bushes' roots? Or can I? It would also be a huge pain in the butt, more than digging out weeds usually is.

We had to dig ours up with a crowbar sort of tool. Fun times.

Yes, dig the roots out.

We bought a house whose landscaping had been neglected for years, so of course there were all kinds of little trees growing in the midst of our bushes and whatnot. So last year we cut all of them down but some of them have come back with a vengeance. Is there any way to get rid of them permanently, preferably without using anything too poisonous, especially because they are so close to other plants?
