We were just in Philly last weekend with our toddler, and went to the Please Touch museum. It's near the zoo, which isn't too far from the city center, but definitely not walking distance. We stayed in the city center and took PHLASH ($2 per trip pp, or $5 pp for an all day pass) to get to both the museum and the zoo, which was reasonably convenient on Saturday but took forever on Sunday. You have to switch busses/shuttles at a certain point to take the zoo/museum one. The first bus (around the city) is reasonably stroller friendly, but the second is not.
How old is your toddler? At 16 months ours was still really a bit too young to get a lot out of the Please Touch museum. Definitely more worth the money if your child is 2+, IMO.
