Not independent, but there's a gigantic Whole Foods on P between 14th & 15th.
There's also a gigantic farmer's market on the west side of the Circle on Sundays. (20th between Mass and Q)

Whole Foods in Foggy Bottom or on P street. I also read about a new independent place but can't recall details.
