Picture Books:
Alfie series by Shirley Hughes (featuring a preschool boy)
Where the Wild Things Are


Chapter Books:
My Father’s Dragon series
Henry Huggins series
Flat Stanley series

Mrs. Piggle-Wiggle has short stories that focus on both boys and girls, HIGHLY RECOMMEND

A lot of children’s books have anthropomorphic characters. While the following aren’t strictly human, they come across as boys:
Arthur
Lowly Worm by Richard Scarry
Little Critter by Mercer Mayer
Thomas the Tank Engine
Corduroy
Sesame Street Characters including Grover, Big Bird, Elmo, etc.

Later, when he starts reading on his own, he can try Nate the Great and Henry and Mudge.

My boys loved smash crash (the whole series) and the pigeon books, as well as Dr Seuss and similar era rhyming books.

Just stop. Obviously OP has a variety of books. Nothing wrong with looking for some with a little boy male protagonist. People ask this question for girls all the time.

Frog and Toad sometimes works well for my 3.5-year-old. We don’t really have “boy books” or “girl books” in our house—we have good books that we read to both of our children (a boy and a girl)

Forgot to mention "The Mitten" by Jan Brett which is also mostly about animals but has a young boy protagonist. We have a board book of this but it comes in a picture book format as well.

Aladdin is a common fairytale that you might find. Peach Boy/Momotaro is a Japanese version. A lot of Russian fairytales start out with a peasant boy going on quests.

I believe the Magic Tree house chapter books are about a boy and a girl. Kids often start reading those in 1st grade.

The Little House on the Prairie series has one volume about Almanzo Wilder's childhood. There is at least one picture book story made from Farmer Boy. It summarizes the story of his birthday as a young farm child. It's called "A Farmer Boy Birthday". There's another called "Winter on the Farm".

Two that are popular but that I don't like are:

There are a lot of early reader paperbacks about famous men (George Washington, Henry Ford, etc.)

My son is smack in the middle of our daughters… we have a lot of books we read that feature animals as the main lead, etc but we read one book tonight that showed a little boy and he said “oh is that me?” Super excited about it. Just curious if there’s anything out there like that. I just noticed he got really into it.
