Whenever the mentor submits it, the school/system should be able to match it to your son’s application file. Many schools have a grace period or later deadline for the extra pieces (LORs, etc) than for the student’s common app submission so even if the ED date is today (11/1), the mentor’s letter may not be late. And if the ED date is 11/15 there’s no problem at all.

But if the ED date is 11/1, your son could reach out on Monday to the AO to explain the situation and confirm whether there is an issue with the “other recommender” letter arriving later, and then follow up with his mentor to confirm the deadline or change in submission process or anything else, if needed.

Just to be clear, as someone who fills these out, there is an option to type the recommendation in the app. I don't know anyone who does this, because it would mean that you would need to write a fresh recommendation every time, and not reuse anything (e.g. if I write a letter to Yale about your kid, and include a lovely paragraph about him, I can't then copy that same lovely paragraph when you ask me for a letter of recommendation next month for a summer internship).

If you type the recommendation elsewhere and upload or copy and paste, it will show the recommendation as "not started" until you submit it.

I don't know the answer to the rest of the question, just wanted to point out that "not started" doesn't mean that literally.

I'll also say that I write all my recommendations, and then sit down and open the app and submit them, unless of course a specific kid has an earlier deadline.

I can't answer the questions about submitting late, because I've never been late, although I have submitted the day of.
