You may not want to wander around the imperial palace gardens on day 2 if it's raining or very hot. The best food we found was by accident. Same with some of the things we saw - a wedding procession at a temple, 7-5-3 children's day, the craziest toy store ever.
Research the subway to speed up travel. There are two different subway companies and Japan rail in Tokyo, so you'll either need a combo ticket or work out how to get around using just one company (which I managed). The underground subway tunnels are vast, so research which exit is best to save your feet - the exits are numbered and tourist info will usually indicate which exit is closest.
