These are both nice.
We really liked Berchtesgaden and the area near Koenigsee by it.
Tons of other pretty towns too. Definitely don’t only do the cities.

We had a great time in Munich. We went to the BMW museum and Olympia park. I would recommend taking a train to Cologne and spending the day there.

You can spent a week each in Berlin and Munich and barely scratch the surface, especially Berlin. How much time will you have, and what are your interests?

Depends on how much time you have and your interests. It's a fairly large country. Maybe the castles near Munich, Black Forest area and open air museum near Freiburg, Heidelberg, the Rhine River area, Rothenburg, Hamburg.
