You should be fine. Make sure you don’t have a lot of liquids in your carry-on, they’re strict about that. Even if your liquids are in bottles under 3 ounces, they have to all fit in a small ziplock bag.
Worst case, if you miss your flight, Copenhagen is an awesome city. I’ve been to both and prefer spending time in Copenhagen over Prague, although both are beautiful and a must visit.
