"Should" is doing some heavy lifting here. My understanding from MITChris's posts over on College Confidential is that MIT wants to see all AP scores that you have. Boggles my mind that they can't see that "should" is different from "must" or "we require." In my opinion, "should" is vague and ambiguous, and accordingly, I would report what you wish.

If you proceed with their portal, you'll know this wording thing doesn't matter. You have to report everything you took because it asks you whether you took the AP test. You have to answer Yes if you did. Then the score reporting section pops up without no other way out.

There is no way to get around it (not submitting) unless you lie.

It is not vague at all, it is an instruction, quite clearly "Students should self report scores" end of story. Report them.
There are similar wordings on Oxford and Cambridge websites. They actually contact the college board if they think scores may have been withheld and the consequences of doing that is no offer or a retraction of an offer.

So take your chances with MIT who may have similar policies.

That said, OP, I would just report the 3. Not worth worrying about.

Don't want to submit a 3 that DC got in 10th grade while independently studying.
