The particular ATC staffing shortage is for all of NYC, including EWR, JFK, and LGA. Locality pay there is not enough to cover the higher cost of living, so their ATC folks tend to move away whenever a better location has openings.
Separately, the metro NYC air space is some of the most congested in the country.
Last, and I think this is not as bad as it used to be, the customs & immigration setup at EWR meant significant arrival delays for overseas flights. GE and NEXUS used to help a lot at EWR with speeding overseas arrivals, but they are more popular now, more widely held, so they only help some these days.
