If it rains, new england aquarium! I wouldn't go whale watching with a 4 yr old - high likelihood of puking, plus no guarantee of seeing whales.

We thought the science museum was great. Kids were slightly older, but not much.

Depending on the weather do a hop on hop off bus or the Ducks aquabus tour. That worked well.
I took two small kids to Boston. They liked the Paul Revere house but otherwise didn't get the Freedom Trail. I didn't even get too interested on my first visit to Boston as a high school junior.
Some kids may like the big historical Navy ship. My kids weren't too impressed. But I tried. It certainly has a different vibe from old buildings.
There was a lady busking near Harvard with a pay what you will writing on parchment with a quill pen experience. That was fun for the older kid.
