I haven't paid for either app (yet), but so far I prefer Lose It. The free version of MFP felt cluttery, and it was difficult to input your own items. Lose It has more a much cleaner interface and flexibility with adding your food. Also, it still scans nutrition labels with the free version.
I had also looked into Cronometer, but haven't tried it yet.
