I've seen it in all kinds of church contexts, but mainliners definitely use it. Not Christian nationalist at all, but I agree that I don't see the point. Most often it's paired with an American flag which I don't like in church generally, so I'd rather have neither and just use the many Christian symbols that existed before that flag was developed.
