You have time to go to Disney. I would definitely fit that in.

A week is great in SD!
Zoo, Safari Park, Science museum for rainy day, Belmont Park, Bikes around Mission Park, Seaworld, LegoLand, surfing lessons, sandcastle building lesson, Boardwalk at Pacific Beach.

We stayed a week in a VRBO at Pac Beach, so no help on the hotel there. VRBO had beach stuff to borrow, which was great!

The Del is the most overrated hotel in America.

The beach there is nice but I personally was not a fan of having to drive back and forth over the bridge to Coronado every day. That got old very quickly.

There’s also a water taxi you can take, but my family prefers staying on the mainland instead of Coronado.

I spent a fabulous day on the beach and would have loved to stay over if I could.

You can easily do a day trip to Disneyland, it's an hour and a half drive. But leave early in the morning, before 6am (which isn't hard to do if you do it before you've adjusted to the time change).

Other things to do
Birch Aquarium
Torrey Pines State Park
Old Town state park

Stay in La Jolla.
Take a picnic out to Anza Borrego state park...beautiful high desert experience.

We enjoyed Old Town, an African American museum near Old Town, and desserts in Koreatown. Also enjoyed visiting the different nhoods, though I can’t remember the names of them all. The different little beach towns, each had it’s own vibe. Loved the Little Italy area, thought Gaslamp district was overrated.

We stayed at the Marriott Residence inn on the bay and it was spacious and perfect. But it’s not on the beach. Our room was a corner room and overlooked the water. The view was fantastic. It was a fun, great trip, very laid back.

OP here. I was considering going to LA and/or Disneyland but thought we may not have enough time.

You definitely have time to go to Disneyland for a day or two. Don’t miss the chance when the kids are such great ages for it.

I will be going to San Diego for a week with my 6yo daughter and 11yo son.

Can you recommend a family friendly hotel, preferably by the beach?

Can you recommend must sees and dos?

So far I have:

La Jolla Children’s Pool
San Diego Zoo
New Children’s Museum
Fleet Science Center
Balboa Park
USS Midway
Legoland
Seaworld
Coronado
