Pussers, the hotel at the Annapolis Waterfront Hotel has great views, but the food is mediocre.

If you are OK with not being in downtown/historic area, you could also look at Severn Inn, Yellowfin, or The Point - they are all waterfront with good food. (The Point is my go-to restaurant for waterfront dining, but it's a solid 20 minutes east of downtown Annapolis)
If you want blue crabs and the whole maryland-crab experience, Cantlers or Mikes are good options too. Both very casual, butcher-paper-on-picnic-tables type place.
I actually really like Boatyard, but I don't think it's what you want. It's casual and not waterfront. Great for a meal with family when in the area, but not the place for your one Annapolis meal.
Davis’s Pub right down the street is a lot better if you want the vibe of Boatyard with edible food.

We went to the Iron Rooster for lunch and had a really nice meal there. The area that used to be a street is now closed off and they have tables set up outdoors. And even if it rains lightly, most of the tables had umbrellas so you can still eat outdoors in a light rain. The view in't the greatest, but you are only 1 block from the water, so you can go and walk down to the docks before or after your meal.
Plus it doesn't cost an arm and a leg.
