Going back and saying "I've been doing this illegal thing but now I want to be good!" to the government seems crazy to me. If you want to start paying her on the books, start paying her on the books, but I wouldn't try to go backwards. What's done is done.

She did not want to be on the books so we took her as such. We love her. I want to add her on the books though and pay taxes for her retroactively. She might agree. Is there a way to do that?
You knew that it was illegal to hire under the table. There is no excuse for this. There will probably be a fine and, depending on where your work, you could lose your job and I hope you do.
Get a grip. OP is trying to do the right thing.
